The Story

A new Pokémon opens it's eyes in a lab and wonders Who am I?  Why am I here?  In a fit of rage, after learning what it was, a clone, a second of Mew, Mewtwo destroys the lab, but the scientists try to explain it to Mewtwo that he is a better version of Mew.  He stands in the ruins of the lab, and a helicopter lands.  In it is Giovanni, who ordered the project. He allies with Mewtwo, increasing Mewtwo's Psychic power.  Mewtwo is weary about Giovanni, though, and is thinking Giovanni is just using him for his power.

Meanwhile, Ash and friends are off enjoying a nice spring day.  Brock is ranting on about his wonderful cooking skills and Ash is acting lazy and getting lots of grief from Misty.  A Trainer challenges him and he, surprise, is alert and active.  The unknown Trainer uses Donfan, an armored elephant.  Ash uses Bulbasaur, and Ash wins.  Then, a Dragonite shows up and invites them to a competition on New Island.  They accept, and the Dragonite zooms off back to New Island only to be stopped by Team Rocket, who want to know what it is about.

The ferry to New Island is closed because of bad weather.  Some Trainers ride Pokémon to the Island.  Ash gets a ride on a boat, failing to notice Meowth at the head.  They finally reach the island.

Team Rocket sneaks into the island's arena and sees all the cloned Pokémon.  Meowth is captured and cloned, and then returned to Jesse and James.  While they are there, all the Pokémon are summoned into the arena by Mewtwo, who is saying all about how the clones are better.

Mewtwo says he is the Pokémon Master that is holding the contest, and he created the storm to stop weak and cowardly Trainers.

Mew and Mewtwo fight.  Clones fight originals.  Then, Ash is sad and says why does everyone have to do this?  He gets in the path of Mew and Mewtwo's energy balls, and is turned to stone.  Pikachu cries and then all the other Pokémon, clones and originals, cry, and their tears revive Ash.  Mewtwo has an awakening.  He realizes that he is important, too, being a genetic creation, He and Mew take his clones and they fly off to a new life.
